Grade 7 learners who will remain in primary schools, will still be under their school headteacher.
The concerns were raised by MPs when TSC faced the education committee on Monday.
The junior secondary school will continue to be governed by the primary school system, according to TSC legal officer Cavin Anyuor.
Clive Gisairo, a Kitutu Masaba MP, had questioned how teachers would manage the two categories independently.
“Who will be the administrator, will they have different management in the same school or how will that be done?” he said.
Anyuor responded by saying Grade 7 will still be managed under primary schools.
“As it stands now the administrator will still remain the headteacher of that primary until junior secondary takes off,” he said.

Meanwhile, TSC has revealed that one teacher will be allocated per class for junior secondary.
Primary schools will receive teachers, according to the number of classes they have for Grade 7.
TSC legal officer Cavin Anyuor told MPs there are 30,550 Grade 7 classes in the country.
TSC has allocated one teacher for every class beginning in January.
“If the county has 1,000 classes we have allocated 1,000 teachers,” he said.
Anyuor said the number of teachers is based on budget allocation by the treasury.
TSC chair Jamleck Muturi said the commission will retool primary school teachers.
Muturi said this seeks to ensure all schools have a sufficient number of teachers.
“TSC will redistribute teachers who are in primary school who have qualified to teach in junior secondary,” he said.
